That honor goes to Mary Kay and Johnny, a 1947 sitcom. Fred and Wilma were not only not the first, but since they were in a Saturday-morning cartoon, they also were not in prime time.

When The Flintstones were on the air originally, they were on Friday nights. They became a Saturday morning kids cartoon after the series left prime time. Another animated prime time show was Johnny Quest.
